Do I put this flow meter at the inlet of a pump (on the top)?
No risk of noise or skewed values as it is right at the entrance of the pump?
I tried to put it to the horizontal, but there is a very unpleasant noise (humming), I guess it's because it was directly on a quick coupling on the case (QD3-MSFG4-P)

The flow meter can go anywhere in the system including on the pump inlet or outlet. Accuracy is only severely affected if air bubbles keep traveling through it.
For humming, it could have been vibration from resting against another component. Small air bubbles can also cause noise when the system is being initially bled.
